Depends when it happens during the game. The official NCAA rule is that the game clock stops but restarts when the ball is declared ready to play (so a few seconds later because Refs are supposed to replace the ball quite fast), and during the final 2 minutes of each half, the clock stops and restarts when the ball is snapped.

In the NFL the rule is the same except: restarts when the ball is snapped in the final 2min of the first half, and 5 min of the second half.
So in effect except during the final 2min of the 1st half and 5min of the 2nd half, the clock virtually doesn't stop when a runner is out of bound.
