Farraday did kind of explain it when was talking to Desmond. I think he told Desmond that he was special and unique, which was probably a result of turning the fail safe key. Remember, back on the boat with Penny Desmond said that it wasn't a dream but more like a memory.
It seems like some people, like Desmond, Farrady, the old woman, and possibly Richard Alpert are sort of immune to the effects of time skipping.
